I heard that there was a case that someone knocking your room looking for unmarried couple.

Is it posibble such things happen to me when I stay at budget hotel or motel? Could it effect the tourist flow to Langkawi as Thailand never happen such worst things?

I've only heard ONE such case involving a foreign couple in Kelantan, a state located in the east of Peninsular Malaysia (bordering Thailand) due to some misunderstanding when the public report the case.

And, never heard it happens elsewhere. And, never in Langkawi.

You see, the raid carried out by the Religious Department is usually done after receiving a report from the public that a suspected unmarried Muslim couples (mostly locals) are staying together in one room.

So, if you're not a Muslim couple, there is nothing to worry about. And, no, I don't think it will affect the flow of tourist to Langkawi.
